Ford has designed the power train to operate at a given power level and offer a warranty based on that, any increase in power could put you outside the design limits and Ford has no obligation to honer the warranty, as it should be, if they did it would increase costs to everyone that doesn't modify their car. If you blow the engine or tranny while using a tune Ford could very likely deny a warranty claim for that repair. If you brought the car back for a non power train failure then no it would not. You asked the question about whether the AP would void the warranty. There are other companies that make these tools also but the AP and SCT are the most popular for the ST. SCT also makes a similar tool and is the device you need to purchase if you want to install a tune from someone else besides Cobb.
